Why Shopify Bookkeeping Is More Complex Than It Looks

Most Shopify sellers assume their bookkeeping is simple because they can see their revenue in the dashboard. The dashboard number is not what goes into your books, and that gap causes problems.

Shopify Payments pays out net amounts after deducting transaction fees, refunds, chargebacks, and any outstanding Shopify subscription or app charges. If you record those net payouts as total sales, your revenue is understated, your expenses are invisible, and the profit figure you end up with has no real basis. That mismatch gets worse every month it goes uncorrected.

Beyond payouts, Shopify sellers carry a range of costs that need to be tracked individually. Shopify subscription fees, payment processing fees, third-party app subscriptions, Meta and Google advertising spend, and shipping label costs all affect your actual margin. Grouping them into a single expense line tells you nothing useful about where money is going.

For product-based Shopify sellers, cost of goods sold is another layer. Whether you manufacture, source from suppliers, or dropship, the cost of the products you actually sold in a period needs to be matched against the revenue from those sales. Without COGS records, your income statement is not reflecting what the business actually earned.

Then there is GST/HST. Shopify collects HST on sales to Ontario and other Canadian buyers where applicable, but that does not remove your obligation to remit what was collected. Shopify's tax reports show what was charged, but translating that into proper HST filings requires organized records that connect orders, payments, and the tax collected on each.

AccTax works with Ontario Shopify sellers who want these records handled properly throughout the year rather than reconstructed under pressure before a filing deadline.

Where Shopify Books Go Wrong

01

Net payouts get treated as gross sales. Shopify Payments deposits arrive after fees, refunds, and adjustments. Using the deposit figure as revenue means both your income and your expenses are wrong simultaneously.

02

Platform and app fees disappear. Shopify subscription fees, payment processing costs, app subscriptions, and theme or template purchases are all real business expenses. When they are not tracked, your net income is overstated and your deductions are incomplete.

03

COGS is missing entirely. Product-based sellers cannot calculate actual profit without knowing what their products cost. Supplier invoices, inventory receipts, and product purchase costs need to be matched to sales each period.

04

HST collected is not reconciled to what was remitted. Shopify reports show tax collected at the order level, but filing with CRA requires reconciled records that cover the full filing period. Gaps between what was collected and what gets reported create filing errors.

05

Advertising spend is not separated by channel. Meta ads, Google ads, and influencer costs all need their own expense categories. A single marketing line that combines everything makes it impossible to understand which channels are generating a return.

06

Refunds and chargebacks are not adjusted. Every refund affects revenue, COGS, fees, and sometimes HST. Leaving them unrecorded overstates income and creates discrepancies between your books and Shopify's records.

Frequently Asked Questions

Why is my Shopify payout different from my sales revenue?

Shopify Payments deducts transaction fees, refunds, chargebacks, and outstanding Shopify charges before depositing the net amount. Your actual gross revenue is higher than what lands in your bank, and both the revenue and the deductions need to be recorded separately for your books to be accurate.

Does Shopify collect and remit HST for me?

Shopify can collect HST on Canadian orders through its tax settings, but collecting it and remitting it to CRA are two different things. The obligation to file and remit what was collected remains with you as the registered seller. AccTax organizes the records that support each filing period.

When do I need to register for GST/HST as a Shopify seller?

When your total taxable revenue across all sales channels exceeds $30,000 over four consecutive calendar quarters, registration becomes mandatory. Many Shopify sellers cross that threshold faster than they expect, particularly during a strong sales period or after running successful ad campaigns.

How do you handle COGS for product-based Shopify sellers?

AccTax records supplier invoices and inventory purchases as they come in and matches product costs to units sold each period. This gives you an accurate gross margin figure rather than a revenue number with no cost basis behind it.

Can AccTax help if my Shopify records go back several years?

Yes. AccTax reviews your payout reports, order exports, and existing records before quoting any catch-up project. Timelines depend on order volume, the number of years involved, and the condition of available supplier and bank records.

Do you work with incorporated Shopify businesses?

Yes. AccTax works with incorporated Shopify sellers on monthly bookkeeping, HST records, payroll coordination where applicable, and year-end preparation for corporate tax filing. Visit our corporate tax filing page for details.

What happens if CRA contacts me about my Shopify income?

AccTax reviews the notice, identifies what CRA is asking about, and prepares a response with the supporting records. Visit our CRA notices page for how that process works.
